I’ve been having problems with mail becoming un-archived. I throw it in the archive on one device and later it’s popped back out into the inbox on another. Except it’s still in the archive as well sometimes.
Very odd, but hopefully Apple will get on it. They recently put out an update to fix Mavericks mail for Gmail users, so they are working on Mail.app to /some/ extent.
