.Spotlight-V100 is a directory, so try

du -hc .Spotlight-V100

For example:

phil at parsley:/$ ll -d .Spotlight-V100
drw-------   8 root  admin  272B  4 Nov  2006 .Spotlight-V100
phil at parsley:/$ sudo du -hc .Spotlight-V100/
Password:
509M    .Spotlight-V100/
509M    total

That's a 200GB drive, 171GB used, but quite a lot of that is in few,  
large files (VM images), so a couple of hundred megs for mail sounds  
plausible. (Mail.App's storage is, IIRC, one-file-per-message.)
