I would suggest checking first what user Apache is running as, and the permissions on the eprints tree.  Have a poke around your repository's documents directory (e.g. /usr/share/eprint/archives/FOO/documents/...) to see what happens there (if directories and files are created when you upload something).  Let me know how it goes....
