I'm working on something similar. I had a SWORD plugin going just like you describe with a zip file that contained a single EPrints XML file and then a bunch of PDFs. It worked in EPrints 3.1.3, but now I need to rewrite the EPrints server side of the code.
>From what I've read in the EPrints 3.3.10 source code, it doesn't look as if it will ever attempt to unpack your metadata so I think a little bit of new code is required. If I'm wrong please do correct me. David, if you're interested in collaborating then shoot me an email.

Yes, but what if I get EasyDeposit to build an EPrints XML file, with inclusions, which I can do, is there any reason EPrints won't accept it. I am possibly being Naive though?

Unfortunately the world hasn't quite adopted EPrints as a de-facto
standard, so something else is needed.
